So he thought he could redeem himself by taking the ACS Module, taking credit for it, and then getting Makarov himself. In CoD4 he lost 30,000 soldiers to the nuke and that killed his chances at becoming a hero. Shepherd betrayed them because he wanted Makarov for himself.
Yet Price cannot kill Makarov, because doing so would prevent the sequence of events from occuring which would cause him to be sent back in time on this mission in the first place. That way, we would be faced with a paradox: Price can kill Makarov, because he has the weapons, the training, and expertise to do so.
